I would think not, wouldn't it be like destroying a hunter/killer missle? not sure if you can do that either... Technically, I guess they could destroy the launcher as it says it has a "six turret mounted seeker missles". they could say the turret counts as one weapon system, but i'm guessing there.
Markerlights are weapons. They're listed under armament, they;re listed in the Tau weapons list, they use all the normal rules for weapons (except they deal no damage and have associated special rules) They're weapon systems.
Skyray's indirect weapons come into their own in cityfight. Park it out of the way and let everyone else score your marker hits, then rip off some BS5 krak missiles against anything on the board
I'd have to double check, but I think the skyray only has SMS as an option. Either way, the SMS is the best choice since if your sky ray ends up in line of sight of something within 18: you're doing it wrong.
Now as to whether gun drones count as weapon systems, I'm inclined to say yes. They're listed under armamament, and it's not as though there isn't a precident for vehicle upgrades doubling as weapon systems. Just if you deploy the drones then they don;t count anymore
Sky rays can have Just twin burst cannons, I think because the It has It's own markers and It's own missiles you'll want to be In the open most of the time to make sure you unload your ammo over the duration of the game, but overall I'd have to agree I'd take SMS over the BC's points permitting.
