Its for story idea brewing in my head. Just purchased the mass effect trilogy and i was wondering how do you think the imperium or any other organization within it would react to the citadel and human xeno cooperation.

This is a delicate issue. It depends on the planet's particular worth and the depth of the Xenos influence.

For light/moderate Xenos influence, and on a planet of particular worth (whether it be supplying man-power, food, or manufactured goods for the Imperium) probably something light. A complete annihilation of the ruling caste (surely with the replacement and probably very public execution of the Imperial Governor). Maybe the wholesale killing of 1/10th of the world's population as an object lesson for the rest of planet. Probably a serious increase in the planet's tithe for a thousand years to expunge the taint as well.

For deeper cases of Xenos taint the whole population may be subjected to mass sterlizations, internment in work camps, and/or forced service in penal legions within the Imperial Guard.

As for a non-Imperial orgainization interacting with Xenos...assuming they could spare the time, manpower, and materiel--extermination. There is no room for human-xenos cooperation. It is a taint that could spread to infect Imperial planets.

Not to be an ass but please for the love of the god emperor not a mass effect/40k crossover, it depends on the person investigating, the amount of cooperation, and whether or not the humans are part of the imperium.

Imperium members:
Light coop(food/trade): Ignored for bigger opponents, Leaders+supporters killed, new governor appointed from previous leaders opponents, to all ruling class killed new leader appointed from 'liberators'.
Medium (inhabiting same system): All rulers killed along with xenos, new leader appointed from 'liberators', to everyone killed but the lowest workers.
Heavy (cohabitation and coruled): Everyone killed but lowest worker, to the capital planet bombed into ruin.
Nonimperium:
Light: Leaders and supporters killed, new leader appointed from 'liberators
Medium: All high class members killed along with xenos
Heavy: Everyone killed.

What is so wrong with a Warhammer 40k/Mass Effect cross-over. Mass Effects has one of the best written Video Game plot lines, and honestly has some of the best cinematics that make even the WoW Dev jelous (as they so mentioned 2 years ago).

TBH it wouldn't work because Mass Effect is about Xeno's understanding and cooperation with many different races in a United Nations format. Mass Effect pushes the idea's of Liberty. Freedom, and the right to live for each and every individual being in the galaxy.

Warhammer 40k, on the other hand, cares little for the life of the indvidual, and is complete xenophobic to a fault. They kill 10 million people just to make a point.......seriously? They slaughter entire alien species in the name of bringing the Emporers Light to the galaxy, and sanction entire genocides of not only foreign human empires but many of their own planets.

Therefore I don't think you really can cross-over the two. To have one meet the other, like say Space Marines meet Shepard, would surely be interesting. However crossing the two plot lines and fluff would be very, very difficult.

Because there should never be a crossover unless they are in the same universe/storyline, i.e. Dc Comics (wonder woman and batman crossover). It's like trying to cross a cat with a dog, the natural way, which is just plain unholy.

Thats actually untrue when in the same universe it isn't really crossover since there already there nothings different. Since its the same canon. Proper cross over is two different things together.
