if an independant character is attached to a squad and that squad gets completely wiped out and the independant character is the only one left, does he have to make a morale check because of shooting casualties at the various penaltys that the squad would have suffered?

yes at the end of teh shooting phase they were wiped out in but he wouldn't have to role a all on your own test.

if you mean wiped out in combat yes he will because he is still in combat.

in this case in combat he'd be fine because Black Templars are fearless in assaults.

the fact is that my emperors champion is always dying during the shooting phase, and when he doesn't he usually runs away. I have a whole lot of trouble getting him into CC.

He's LD10 - how bad is your rolling?
If his accompanying unit is wiped IIRC, he just checks on his base LD.
Hell even if he's with a below 50% unit, he's still looking for 9's.

I roll bad (I usually lose 3 or 4 terminators a round to normal armor saves)

what the question is, is that if He is alone at the end of shooting, does he have to make the roll for having lost more than 50% using the penalties for having lost 50%

in my mind, now that he doesnt have a squad to worry about slowing him down, because he is normally a loner, he should go back to his normal leadership
