All I understand of it is that it took place sometime during the HH and the current time, and that the SoB played a large part in it. Could someone with an encyclopedic-like knowledge of 40K help expand this meager definition?

Ok the Age of Apostasy 101, short version (with glasgow humour thrown in)

Ok, during the 36th millennium there was this guy called Goge Vandire. Now he was a check me, im cool, hard ass Head of the Ministorium/Ecclesiarchy. Now at this point the Imperium was very much like the middle age's. Basically the church controlled everything. They were the de facto masters of the Imperium! Now Vandire was a nutter, completely off his trolley. Paranoid, seeing plots everywhere he instigated a period of history called the reign of blood. Basically he bribed everybody he could, and chibed everybody he didn't like or couldn't bribe. Now early on in the reign of blood he discovered an all-female order of warriors on the planet of San Leor, known as the daughters of the emperor, and these became his personal bodyguard.

The reign of blood continued for about 70 years. Millions were burned and murdered, and Vandire became even more scatty and random! Now on the Planet of Dimmamar, a sect known as the confederation of light was founded by a man called Sebastian Thor. The sect denounced Vandire as a nutter and a heretic so Vandire sent a powerful fleet to destroy them. Shortly after its departure however, the fleet was destroyed by a massive Warp storm which is now called the storm of the emperors wrath. Because so much of the Ministorums fleet power was destroyed the whole of the imperium rose up against Vandire. Countless millions were swayed by Thor, and even the Space Marines and Mars joined for a good fight.

So for a second time the Imperial Palace came under attack. The seige lasted for months until the head of the Custodes summonded Alicia Dominica, the head Daughter of the emperor to the Emperors chamber. Now nobody knows what happened inside the chamber but to cut a long story short. Alicia Dominica took a dam big blade and cut Vandire head off for being a bell end!

So the reign of blood was over.

Thor eventually became head of the Ministorium, and there is a sect of Inquisitors that still follow his teachings (thorians). He set up the Synod Ministra on Ophelia VII and split up the Ecclesiarchy so that no one man could control it again. In 288.M36 he declared that the Ministoirum was banned from raising "men under arms" and disbanded their armies and fleets.

The Daughters of the Emperor became the Ministoriums fighting arm, as well, they weren't "men under arms" lol, and they were renamed the Adepta Sororites, or Nuns with guns!

And the Inquisition created the Ordo Hereticus to watch over and examine the imperium from within.

And so ended the Age of Apostasy, and they all lived happily ever after.

Thorians don't follow Sebastian's teaching, they took his name for a very different reason. They believe that the Emperor is to be reincarnated in a new body, and as such search out any rumours of particularly Emperor-like individuals, of which Sebastian Thor is most strongly believed to be one.
