At the end of the time in the latest Warhammer rule book it states -

2522 - Storm Clouds Gather
Armies of the world muster for a new era of merciless conflict.

Is this the storm of magic or something completely separate?

I believe it is referring to the coming of the Storm of Chaos, the latest major war in Warhammer history. Though it could also be referencing the era has a whole which is seeing more conflict and strife, including what could feature in the Storm of Magic.

I don't think that the Storm of Maginc is a discrete event, rather it seems to be a descriptor of a type of event that affects the Fantasy world on occasion. I suppose it might make it slightly easier to keep these things seperate if they called the new expansion 'Storms of Magic'.
I don't think it would be a surprise to hear that the Storm of Chaos was the herald of numerous Storms of Magic, what with the expansion of the polar Warp Gate's influence spreading so far and doubtless messing with the 'normal' flow of the Winds of Magic. Although as the fluff has taken a step back, to just before Archaon's invasion, what actually happens is still unknown despite what has gone before.
